I have a 2006 f350 he likes to randomly throw the p0299 code with no other symptoms no problems nothing I clear it. Comes back randomly with no specific time in between sometimes takes a long time sometimes really quick. Any ideas

There are many things that can cause a P0299, The video posted by Heavy_GD is the best resource as threads on it may or may not be the same as what you are dealing with.
Hopefully there is something in that video that is helpful. It sounds like you're on the front end of the problem. Whatever it is it's something that will almost surely get worse.
I am dealing with the same issue on my 05 350 6.0l. typically a p0299 is caused by sticky vanes or a leak in your turbo system or a faulty sensor. If you haven't cleaned your turbo or checked the unison ring try that. Also if you have a data logger find what your VGTs are at idle, cruise and Accel. If you ever see 15% or 85% i was told it's a good chance they are sticking.
I also got this code a few times and the wrench light came on. It happened to me when I was doing a 0-80 as quick as possible. The truck would loose power and go into a limp mode. Turn the truck off and back on and all was normal. I haven’t noticed any issues under the hood so I’m beginning to think it’s just in the programming of the ecu tryin to protect the engine. Im still investigating the issue, but nothing obvious so far.
P0299 can be a nightmare code that can come from MANY things *the top 3 are the most common):
- turbo, mainly a stuck VGT unison ring
- a leak on the intake side between the turbo charger air cooler and intake
- a biased ebp sensor or plugged tube
- damaged MAP sensor or hose
- an exhaust leak between the exhaust manifold and turbo up-pipe to the turbo
- a restricted exhaust or restricted (plugged up) intake
- icp issues
- IPR issues
- high pressure oil issue
- low side oil volume issue
- FICM concerns (especially low voltage)
- failing injectors
- low battery voltage or alternator issue
- low fuel pressure
- can even be triggered by a P0405 EGR valve failure
- even a bad MAF sensor can cause this code and turbo control issues
To know for sure will require more troubleshooting. Start w/ the easy ones to check.
Have you cleaned the turbo veins? Have you checked the VGT% approaching 85% or 15%. P0299 can seem like a code that doesn't do much, but if its the turbo, you can get back a lot of power you never knew you had. It is not fun pulling the turbo to clean it, but can fix it.
