I am a newbie looking at buying an extremely low mileage stock 99 F350 7.3 dually 2wd which has a 6 sp standard transmission (truck is basically like new). A manual tranny seems rare. Are these in demand? Will it get better fuel economy than an auto. What should I be looking out for?

yes the sticks can get better MPG if you drive them right. just make sure the trans shifts correctly and doesnt grind going into gear and the clutch doesnt slip. not much that can go wrong with the manual if its been driven correctly

I hope you don't drive in the urban areas a lot. If not, then the manual is a fine choice.

I love my manual, even in traffic. I put it in granny gear and let it crawl.
