Im looking at getting a SCT SF3 tuner but I also want to get my FICM tuned, probably only the Atlas 40 tune. My question is can I use canned tunes with a FICM tune or do I need to have custom tunes with a FICM tune? Also, can I store a FICM tune on the SCT SF3?

Yes you can run a FICM tune with a canned tune. You can even run a FICM tune with a stock tune.

No, the SCT will not store the FICM tune. If you want the ability to remove or install FICM tunes at your leisure, then you will need the PHP Gryphon FICM programmer that can hold 4 FICM tunes and store your stock FICM tune. PHP is having a sale thru September on the Gryphon for $349.

the fcim tune is almost useless once tuned. it only nets roughly 30 hp, not enough to spend that kind of coin for. now if you want all out dyno numbers maybe, but you wont tell the difference.
i hear people dont purchase it for the extra power but the fact that it makes the truck feel much faster off the line. it makes the truck lighter on its feet.

Not only that, but better throttle response and some reports are coming back with 1-3mpg gain.

Thanks guys. I want to get the ficm not for power but the mpg gain, responsivness and the strategy. I read somewhere it has a safer warm up strategy and all round makes the injectors work better.
