It is hard to say if there is a simple method. For you to get the second (newer) key to remote start the truck, you might need a third key programmed. You need two programmed keys to program a 3rd key. Once you get it programmed, you might be able to "reprogram" the new fob key.
If you have the key pad on the door, try taking both keys and turn the first key on and then off, remove the key, turn the second key on within like 10 seconds. It should bring up the remote entry code after the screen clears of the intro and etc. If not, then the keys might not be unique in the PATS.
I would not guarantee this method to work or not, since you do not know how the new fob key was initially programmed. If you can't program a 3rd key, you will need to have the PATS reprogrammed for both fob keys. You can get the dealer (costly) or locksmith (moderate cost) to reprogram PATS. Another option is use FORScan on a laptop/computer with free license to reprogram PATS for the two fob keys. Once you have 2 "good and unique" keys, you can program additional keys or fobs.
You can have a total of 8 keys of which only 4 can be fob keys (IKT keys).
