Need help with Brakes!!

First off I drove big rigs for 15 years so I'm ok with towing a lot of weight. I have a 2000 F350 DRW ehaust system and plug in tuner(junk). I'm towing a 39' toyhauler at 15,500 lbs and 2650 hitch weight. When brakes are used in a normal braking mode they seem fine, however hen you really jump on them hard they feel very soft and almost go to the floor. VERY SCARY! I've had the Ford store run a system check and they can find nothing wrong. No leaks and pressure check was ok. Even when I was hooking up to the 5th wheel last week and let it roll off the leveling blocks I slammed on the brakes and pedel to the floor. Could it be the tuner and a vacumn issue? It will stop but man does it feel weird. Any suggestions? Sometimes I can duplicate the feeling without the trailer. thanks
