ZF s5-42 trans problem

we have a 94 idi 7.3l f-350. recently the transmission started to make a growling noise in 3rd or 4th gear but not in any other gear.we replaced the clutch assembly just before this happened. we got a rebuilt ZF s5-42 manual trans and put it in, but the new transmission makes the same noises as the old one did after just a few miles and a popping noise. I know this can't be good. has any one else had a similar situation? any good ideas how to fix it?

Are you sure it was the transmission not a U-joint?
Also the popping sound could be a bearing.

I have had the truck on a lift and driven it. it's not in the driveshaft or u-joints
it is coming from the transmission I think the rebuilder didn't replace all the bearings in the trans or didn't get a C clip installed correctly on the main shaft.
