misfire issue

I've got a 99 7.3 with 180000 on it and it has started missing in one cylinder it started out of nowhere one day so I parked it and the next morning it ran fine until it warmd up then it started again and hasn't stopped since. I thought it was a valve cover gasket because I've had issues with it before but I replaced the one And it still misses. It started a few days after I installed a ts 6 position chip and I was running it on 50 hp. I used my old sct 3015 flash programmer to pull the dtcs and it gave me several icp codes and one icm code but I think they were from running the sct because there were also a lot of tranny codes and boy did it f*** with my tranny I would not recommend using this programmer but I cleared them and they haven't showed up since. The only codes it shows now is a misfire rate exceeds emissions and an electrical feedback error but that code is intermittent as well. Any ideas?

its also giving an intake temp high circuit code too and today when I went to start it the batterys were dead
