pcm reflash to solve issues

i posted last night under pcm issues. i fried my pcm plugging in a bullydog without pulling my batteries. i bought an aftermarket built pcm and it works fine, it will not take either of my 2 chips though, a 60hp generic chip and a 6 position bullydog. both chips have been checked and are fine. i have been told by some on this forum that the code flashed on the pcm is not meshing with the chips. if i have the pcm reflashed by the dealer do you think this will straighten it out. the pcm came to me already flashed by the fla. based company selling them. thank you
