6.0 turbo bog

I have a 2003 f-250 With the 6.0. I bought the truck brand-new. Short time afterwards I bought a Superchips tuner. The truck went like a bat out of hell. At about 25,000 miles the turbo went. It was replaced under warranty. I reinstalled the tuner and the truck did not perform even close to what it did. The truck acts like it's missing and bucking when you hard accelerate and not even that until it reaches operating temperature. Once it reaches operating temperature you can accelerate hard but the acceleration is nothing like it used to be. I contacted superchips and they told me to return the tuner to be reprogrammed . I did this and I still had the same problem . They tried to tell me that I had a bad injector. I told them the truck never did this with the other turbo. I wonder if the dealership put a different turbo in to detune the boost. I just don't know. I do know without the programmer and having the truck in stock mode it acts normal and doesn't stutter when accelerating when it is cold. Any ideals?
