no power, fearing the worst

I put a bullydog on the fly programmer on last Friday. I used it mostly in tow/economy. Yesterday I notice low power at bottom end low rpm's and a lot of black smoke but as soon as it tached up and started boosting it went away. Today I went out and cranked up and almost nothing happens when I press the excellerator power wise. I have a lot of smoke and it will tach on a little above idle. I removed the bullydog and put my stock program back on but no change. Any thoughts? oh yeah '06 F-350 ,lwb, single tire rear end, 4wd. 67,000 miles.

I took it to ford today and they said prelimanry diagnosis was the egr valve. Does anyone know if the programmer voids my warranty?

It could. Depends on the programmer, the dealer, and if you took the battery terminal off and left it for a bit to get rid of the programming history.
