Coolant flush before/after-studs, egr, oil cooler?

I just got a steal on a 04 F250. I am pretty sure it need studs. I am going to bulletproof while I have th cab off. The guy before me put regular old anti-freeze in it and clogged the oil cooler up and replaced it and the egr cooler. I am gonna say that some was left in the motor and more got in the cooler. So I am going to replace everything again while I am in there.

My question!

Should I flush good and just put distilled water in on the last flush before I tear into the motor? I figured since I would have everything else off that it would do no good to put the ELC in before.

Or should I just wait until I am thru with everything? Mye be some left in still and I do not want to stop the cooler up yet again.
