Check Engine Light and Exhaust Filter Clean

I have my truck in for oil change and get a few answers.
One question was regarding the Exhaust Filter clean cycle, I have read it is not recomended to shut the engine down when in that cycle but how do you know. I may see the message come on for 3-5 seconds and then nothing to indicate the cycle except reduced fuel mileage. I have seem reduced mileage for maybe 10 miles after the message but last trip it may have a hour at Highway speed.
Anyway the Service shop told me today it is not uncommon for the Check Engine to come on if you had been running around town durning the clean cycle (several start-stops of the engine). Still the question is how can you tell, no message as I have stopped almost immediately following the start of the cycle, put the transmission in both Park and Neutral looking for a meesage ( That was a suggested by a service manager). Still no indication of a Exhaust Filter cleaning cycle.
I have not had the Ceck Engine come on.
Maybe I can get more of an answer tomorrow.
