Innovative Diesel tunes... HELP!!

Okay i have an 2008 f250 with 80k on her. I just did a full EGR delete removing both coolers and the intake. I have an SCT tuner, so i sent it off the IDP to get there 6.4 tune package so i can run the proper egr delete tune (SCT egr delete does not support a delete intake elbow). So now my mods on the truck are full EGR delete, AFE stage 2 intake, CCV mod. and a 5 inch straight pipe exhaust. no DPF/CAT. loaded the Extreme STREET tune with the firm stock shifting for the tranny. i must say the truck halls... but i have a problem. I can not fully excelerate without the truck hesitating. I will lay into the pedal and boost will rise up to 40 pounds but then truck will begin to not act right, almost like its defueling itsself or shifting way to early. i hooked my SCT tunner and drove so i could see the what gear the truck was in while accelerating ( starting from 2nd and laying into it, went to 3rd and 4 but then the tuner showed 6th) i thought the trannys where a 5 speed??? so is the tranny skiping a gear somewhere? or does the tuner think 6th gear is the overdrive? its goes through the first gears fine then just bogs down and boost and egt's rise and truck shakes when let off the pedal. does any one have an idea? sorry if that made no sence, but its kinda hard to explain. Thanks guys

I run a livewire with IDP tunes.. i have the same issue.. drive the truck for 200 miles or so before really getting on it.. the trans has to learn the shifts of the tune.. I'm not a huge fan of the shifting the IPD tunes on the livewire..

I would put a call into IDP and ask them.. i'm pretty sure our tranny's are 4 speeds with OD.. dont quote me on that.. but i could be completely wrong.

i'm switching to H&S soon.. nothing against IDP or the livewire.. i just want the shift on the fly capability.. i'm tired of retuning my truck everytime i need to tow something heavy.. once or twice a month.. its a pain..
