Transmissions between job 1, 2, and 3

Ok when most people upgrade to a tuner or what not the Job 1's seem to have a problem or a problem comes to the transmission and or torque converter. Can someone please tell me why? Are they built different? If they aren't why don't they just make the tuner change the parameters?

Ok I'm being totally honest I'm so lost that is why I'm asking.

The job 1's have a different TCM ( trans control modual). They also have a different trans pan ,an external filter and there is something different about the final drive planatary gear set I think. Most problems from tuners come from the job1 TCM from what I've read. Spartan makes an aftermarket TCM, but it is pricey (but they also say you don't need it unless your going higher than the 250 tune). Ford upgraded the TCM's for job 2/3 trucks.

Ok the TCM is totally different? Can you just go buy one of the Job 2 or 3 TCM's? Also maybe how would you get it replaced from the warranty or dealership?
