When running the extreme tune does it matter if I tell the computer that the egr is disabled when it is not?

I'm not sure about SCT's Extreme Tune but with Innovative's tunes you answer "Yes" to the "Did you disable the EGR?" question, even if it's still there. Eric told me that himself.
