FASS FUEL SYSTEM

I was thinking bout putting this on my truck and I was wondering if you take out your stock fuel pump and this replaces it or do you keep your factory pump. I have a 03 6.0

That depends on which model FASS you choose to go with, the moderate pumps such as the HPFP-95 still utilize the factory HFCM, whereas the 150/180 is a standalone system with filtration/H2O separation and eliminates the factory HFCM, (this is the one I assume you are considering). Personally I'm not a huge FASS fan but that's another thread.
