SCT chip problem

i have an sct xcalII that i've had for 6 months. over time i realized that when the engine is cold it takes forever to crank up unless its plugged or loaded with the stock tune. its been to the dealership once and i think they reflashed the computer, which i didn't think should be a problem because i returned my truck to stock before i took it in. today i took my programmer back to the dealer and asked if he had an idea or could reprogram my tuner but that where the trouble began. 3 hours of testing programs and my truck either rejecting them/not starting has returned me to square one. the dealer is going to see if he can find out what the deal is sometime sunday, so....i've heard of some problems, but since i'm not a computer gooroo i figured the dealer would easily fix the issue. any suggestions anyone??
