I would do the delete while it is torn apart.

What would be the best way to do the delete?

This would be the ideal way. Product Detail or you could just use the block off plate from Elite Diesel. 6.0L EGR Components

Nothing but good, trust me. I won't be the only one to tell you to dump the EGR system.

More engine longevity, no more worries of the EGR cooler fracturing and getting coolant where it shouldn't be, greatly reduced risk of puking, slight improvement in fuel economy, no more huge carbon buildup in the intake, quicker turbo spool, and most important, a 200-300 degree reduction in EGTs.

Is it true that all the factory gaskets can be re-used when I do my egr delete? Going to rip into it this weekend.

Yep, Only ones I replaced while doing my cooler delete were the turbo oil drain tube o-rings because they didn't look in the best shape. EGR delete was one of the best mods I've done yet.
