P0046 Turbo Boost Control Solenoid Circuit Range Performance
P0098 Intake Air Temperature Sensor 2 (in the intake manifold)Circuit High Input
P0403 EGR Control Circuit
P0405 EGR Sensor A Circuit Low
P0603 Keep Alive Memory error
Sounds like you have a harness issue or something shorting out the voltage reference circuit.

I have an Industrial injection turbo and no egr. I have a plate where the egr valve was. Could those two cause the codes? This is a non vgt turbo.

Yes that explains all your codes. The P0046 is because no vgt, P0403 and P0405 are because the egr unplugged. The P0603 is usually set from dead battery's or battery's disconnected. Have you ever had your tuner updated for the mods? If not let them know how the truck is set up and they can shut those codes off so they don't set with egr and vgt deleted.

Sorry forgot about code P0098, set because there is no egr flow through the intake mainfold and it reads higher than if it had egr flow.

You need your tunes updated then loaded into your tuner. Your better off getting custom performace tunes from someone like Innovative, Quick Tricks or Gear Head, Those people will make you tunes for your setup and e-mail them to you.
