4 pin vs 7 pin FICM question?

I just bought a used 7 pin ficm for a spare out of an 03. Put it in my truck and it tested good, just got a code u0306 (I think) for software incompatibility did a search on here and sounds like that doesn't matter.

But I'm wondering if there's any reason I shouldn't run the 7 pin in my late 04?

Also is there anything that makes a 4 pin better then a 7?
