what is reasonable for cost?

I have a 2004 F350 with a 6.0. The truck went to the shop for a low base oil pressure problem. The mechanic has since found and fixed several hpo issues as well. My question is what is a reasonable charge for the time spent diagnosing these problems. Is diagnosis normally charged per hour? This is a company truck and my boss is under the impression that the diagnoses and estimate should have been free. Just wondering what everyone else's experience has been.
