Yes you just have to make sure when you order your tunes you tell them what has and hasn't been done to the truck so they can tune accordingly.

the reason they give you that chip is to turn off the EGR fault code, and from what i've gathered about stock 6.0 trucks is not power is safe power. I have been running a tune on my truck for almost 40,000 miles and my headbolts have not popped yet. If I were you I would get the package and just run a moderate tune and don't be the chit out of it all the time. That is really all I know, but that EGR system is garbage and it will go eventually. I am going this myself once I get the full delete and a new oil cooler. Best of luck you you.

I bought my SCT with "custom" tunes from MKM. The deal on the SCT was a good price, but there tunes are "ok" at best. I bought custom tunes from Matt @ Gearhead, and it turned my truck into a whole new beast. Custom tunes are safe for stock trucks, but I'd make sure you get a monitor to keep an eye on your temps. The stock gauges are crap. Keep in mind, you have to pay to play.
