Help from techs please

A couple of my tunes are throwing p0069 and u0306. It doesn't happen when stock, only with a couple of my tunes. Will this cause any issues/damage if I run my truck with these codes?
Truck is in my sig.

P0069 is MAP/BARO correlation and U0306 is FICM software incompatibility.
It's Vivians tunes. But, the kicker is they don't come up with all of her tunes that I have and it disappears when I return the truck to stock.

So from what I've read around the net is that a flash from ford would fix this. I had all my strategies updated about a month ago and had her build my tunes off those strategies. And the fact that it gies away when the truck is turned back to stock just has me plain stumped.
