look on the inside of the frame rail near the drivers side door. you should see the separator there. It will either have a little valve you open to drain it or an allen head plug that you take out to drain it.

You need to get one of these and replace the 6mm allen that is in there, just turn it in finger tight. The first time it will be a mess. When you change both filters you will have to turn on the key 3 times for 15 sec. each time to get the air out, the injectors on these 6.0 like fuel so never run one out of fuel or you will need 8 new one's and only use Ford filters. Here is the link.
Diesel Technician Society
So you are new to the 6.0 world you better watch this.
First thing you had better install one of these http://www.dieselsite.com/index.asp?...ROD&ProdID=324 to remove the casting sand before you have to replace your EGR cooler and oil cooler and if you do not have real deep pockets do not install a tuner or programmer the 6.0 is max out on HP now. PM if you need more info.

I have never had a problem but some have, they say to have a 1/2 a tank and have the nose down hill a little may or may not work.
