Help Please! 2003 6.0 seems like it runs outta fuel!

i have a 2003 6.0. was driving it home from getting new heads and studs. It seemed like it ran out of air or fuel at times. I would be cruising along and then it would just run out of power for a split second, then it would burst back. while this would happen there would be a puff of black smoke out of the exhuast. called ford and he said chekc air and fuel filters. any other ideas??? it seems to be at worst when acceleratiing. Im headed out for a hual tomorrow so i need help quick!!

Air in the lines, Filters, or Pump

those would be my guess's and start with the cheapest.
