Starts then stalls????

So i live in newengland, and plow, we have 2 storms coming and my 2001 PSD is acting up. When i start it it starts right up, runs for about a minute or two, and it seems when the high idle kicks in its start to Knock almost like its not getting fuel and eventually shuts down. Then when i go to start it again it will start back up but usually takes about 10-15 seconds of cranking, and will slowly roll into running, instead of a normal crank and start right up. I put injecor cleaner in, and diesel fuel treatment for the winter, changed the main fuel filter (were the water fuel seperator is) Im not to sure were the secondary filter is??? but i have a new one for that aswell. I doesn't do this in the warm weather. any input would be nice i need to solve ASAP

the second filter is up in the motor it's to the right of the oil filter, it looks almost the same as the oil filter cap but you can use just a ratchet with out a socket to get it out
