Runs rough/ miss

I have a 95 psd that's running rough/Miss and have a snapon scanner but I cant seem to find what the readings should look like if they were good. Im trying to find out what my Ipr psi and % should be at cold idle with fresh oil change and all other filters. Mine is reading 700 psi when first started and slowly goes to about 650ish+- and % is 18. The miss/rough is through all rpms and ive done a buzz test, ohmed valve covers, cleaned regulator screen and fuel bowl, cleaned ebp tube and sensor but sensor readings don't change still sits at 21. I installed a solid flywheel and clutch and its more noticeable now then with the dual mass, could it be a alignment issue with the trans or warped flywheel? im at a loss with this truck and I just got and ran better as far as I know when I first bought it.
