Not Water. What Now?

Ok, I finally got my truck over to my moms house to work on it after getting 2 spares put on after having tires slashed.

Drained some water into a clear container and had NO water in it, but it did have a lot of trash. I replaced the fuel filters and noticed NO improvement. The big fuel filter on the frame rail had half of it that was black. The small filter had no signs of trash. Those filters had about 7k miles on them.

What could be the problem and is there a simple fix? Guess the truck will go into the shop Tuesday and see if they will fix it under warranty.
