egr cooler questions...what should I do???

Going to replace my turbo on 03 6l and at that time I should do something with my egr cooler before I have problems.Ford dealer told me it's almost plugged.Should I.....replace it with stock one,get the upgraded one,delete the whole thing together..I'm up in Canada and no problem with emmison testing....or does anyone have a better idea?????thanks

I would delete it while in there so no problems could surface in the future.
