Truck missing-Codes P1316,P0470,P0478 Help

Hey guys this really looks like a cool site, I just joined today. I am having a problem with my 99 F250 7.3 . It start running rough just off idle and usually when I would first start it up and take off. The check engine light would come on and then go out all would be fine for a while. I finally got around to changing the oil and fuel filter last weekend. but that didnt help. It was really bad today the light never went out when I went to town. It has a superchip programmer so I plugged it in and got these codes. P1316,P0470,and P0478. I have found a little bit about the harness that might go through the valve covers might be a place to check out the P1316. but I need help. I am new to working on diesels (I have only enjoyed driving this for the las year or two but i just rolled 200,000 and maybe the real fun is just beginning.) Any input would be appreciated. I am going out to check what might be some wiring, the ones going through the valve covers.??? Any help is appreciated and thank you in advance

the wiring harness under the valve cover is a common problem with the 7.3L. pop the covers and check the connections.
