Electrical issues

I have an e99 that is giving me some electrical issues. Battery light has flased intermittenly for months, even after new batteries. The other day the radio (aftermarket) started working occasionally, usualy it would work when you turned the key on, but after you started the truck it would come on very slowly with no volume, but it would eventually start working sometime during the day. Then while driving about 300 miles from home everything on the dash quit completely including gauges, speedo and tach, the o/d light flashed and the windows wouldn't work, but the truck ran fine, this was towing my toy hauler. Then every came back on but the amp gauge read low for a while then went back to normal and truck drove fine the rest of the way home. Drove it to work the next day, same radio issues but otherwise fine, was recharging the ac and shut it off and it barely turned over, then wouldn't start. Charged it for a short while and it started, amp gauge showed not charging. Shut it off wouldn't start, guages all whacko. Charged it and started right up, appeared to be charging. Alternator is a 4yr old Autozone with warranty, can it cause all this? Going to pull it tonight, what else should I be looking at? Any help is greatly appreciated!

Voltage regulator inside the alternator is done. I'm really surprised you got 4 years out of an Autozone alt.
