Truck running/starting just fine, with the exception of the occasional blip and the SES light is on. Had the code reader put on it and it is throwing everything from TPS/glow plugs/missfire/injectors/CPS/ISP/IDM and my power windows work intermittenly.
I just ordered a PMT1 to swap for my XLE.....but the whole thing is strange considering I really have no complaints.

I would check your valve cover gasket. The gasket wears and allows the wires to short out and cause those codes to trip.

Does it permanently harm the ECM?

no, I also was gonna say the same thing. if not then post the whole list of codes and we can try to help you more.
