HORRIBLE Popping/Vibration somewhere

Ok guys I have an 04 F250 4x4 6.0 EXT Cab sb, I had an 8" lift on it and 37's and that is when this popping noise started. I first thought it was ball joints so I replaced them, and the wheel bearings and it still pops. Mainly it does it when you hit a bump, a friend of mine who was trying to figure out what it was said he thought it was my seat that was loose, and when you drive it the sound comes from either right under the seat or the floorboard where your feet rest. Now today while driving it ( just lowered it to 4" and 35's) it almost feels like the noise is coming from tranny usually when it changes gears the noise/ rattling gets worse and when i am at idle an switch from Neutral to drive it seems to almost get louder. I dont know what to do anymore
