04 powerstroke problem

I have a 04 that has had EGR delete, headgaskets&studs,high pressure oil pump,ficmand turbo replaced I am running the SCT tuner. My problem is its hard to start in cold weather and takes spells where its like the truck is running out of fuel and then it picks up and runs fine , the only codes are P0069 map and P1000 probably caused by the SCT. Any ideas ?

How does it start when you remove the tunes?
Have you checked your FICM voltage?

It makes no difference with or without the tune and I haven't checked the voltage.I just had a new ficm and high pressure oil pump put in at ford about 3 weeks ago.
