Low/lost compression problem

I just changed out the crankshaft position sensor and the glow plug relay on my 06 (The codes were CPS fault and glow plugs on #5 & #7 cylinder inop). Now the code for low compression is coming up. The truck idles rougher than normal and there is definitely a loss in power. I am running a Bullydog programmer on the truck Suggestions? Input?

Are you sure it's not a contribution code? These trucks don't set a code for compression.
