Engine Mystery / Hesitation

I have a 2004 F350 Crew. About a year ago my engine went due to the EGR and I had the engine replaced with a used engine with about 110k. About 6 months later I had an injector fail and one on it's way. In about April I had them replace all eight injectors with new Ford ones. It seemed to run fine, but I had not run it much (a couple of short trips of around 250km). In May I thought I would take it on a good road trip (only about 500km or so) because I hadn't really run it and at first I thought I felt it hesitate... so slight I wasn't sure. It did it a few more times. On the way home it started so bad it would shake the whole truck every time I tried to accelerate. I limped it home and to the shop. They have had the truck for awhile now and can't figure it out. I have asked them to let me know what they have done so far and posted it here:

here is what was done..reprogrammed ecu,ficm bcm..replaced cam and crank sensors,checked all wiring from sensors to ecu..checked turbo..replaced turbo with known good one...no change in hesitstion..performed cyl contribution test..passed.drove vehicle with scanner hooked up and checked for injector drop out while jerking occurs no drop out.have identifix and alldata programs and sent in a hotline request and performed all tests suggested and all passed. ?next step we going to do is remove valve covers and check for injector wiring issues under valve covers on wed?

Any thoughts?
