Ford Diesel wont start after water in tanks

I have a 1996 Ford F-250 turbo diesel.Was driving the other day and it seemed to lose power and died and would not start. Had it towed and mechanic said it was a dirty fuel filter, so it was replaced. Drove it about 30 miles and did the same thing. I pulled the fuel filter and it looked like snot in the housing with lots of dirt. I had it towed again and this time they said I had several small rust holes in top of fuel tanks allowing water into fuel tanks. They put 2 new fuel tanks on, new fuel filter and cleaned out fuel lines. Drove it about 30 more miles and doing the same thing' turns over but wont start. This time my neighbor pulled fuel filter which now looks very clean and attached meter and the only code it threw was for cam sensor, which we replaced. It will now start with the help of a little ether but you have to keep it reved up to stay running and then it runs very rough. If you let off accelerator it dies and will not start up on its own again without help of ether. Put a new fuel pump on and ran fine for about 50 miles and now doing the same, turns over but wont start. Just put 2 new batteries on and checked all fuses. What else could it be???
