water in fuel light on, engine stalls

My 2000 7.3 diesel truck began acting up while driving through large, not deep water puddles in a drive day on a rainy day. Has 170,000 miles on it.
The water in fuel light, wait to start light, and service engine light came on, the truck stalled. Had to drain fuel seperator, would barely keep running, except at idle runs smooth, so hauled it home. These three lights flicker on, the engine stalls for a split second, then typically restarts(is a standard shift-?self pop-starting). Seems to act up when I hit the slightess bump or shift gears. I just drained the fuel tank and changed the fuel filter tonight, then added fressh fuel and KLEEN fuel stabilizer, ANY OTHER SUGGESTIONS? I have never had any problems with the truck or the feul system. Would this likely be a computer problem or water in fuel sensor issue since stalls engine and triggers other lights? Is this sensor located in the filter canister?

sounds more like an electrical issue not mechanical, wouldnt know where to start but just take a look for anything unusual
