engine misfire/shudder

Hey guys pretty new to the forum but I need help!! my 2001 F350 Auto seems to miss pretty hard at 2,000RPMs. if i let it sit at 2,000RPM it will sound like a sticking injector until I get on it and have it shift. Also when I get on it hard like mash it, the truck will buck/miss on the highway. I had a TS6 in it and this issue was even worse so I removed it, and still having the problem just not as bad. I had it scanned and buzz tested and only throws a code for 3-4th gear shift slip which causes my OD knob to flash.. injectors all sounded great when buzzed. I pulled the IDM, PCM and reconnected both seem to be working fine. any help or suggestions would be great! thanks guys.
