HELP!! Changed Fuel Filter, now starting REALLY hard

Hello fellow PSD owners.

Ok so the fuel filter in my truck had not been changed since I have owned it. (3 years) so I changed it with the OEM motor craft filter. It started fine that day. The next day I was out and about and it began to start really hard. Where it would take a couple of seconds to start, it went to 5 to 10 seconds to start, then this morning (15 June) it barley started. What might be causing this problem? (Hate being parked near a Cummings and it starting hard). I scored a code tester today at a garage sale. I ran it and its throwing P1396 and P1395 codes. I understand that this has to do with the GP's. Would this cause it to start hard? The funny thing is it starts better first thing in the morning when its cooler. Once it warms up it really starts hard. Its really starting to ....
