Truck runs rough until engine temp is 90

I plug my truck in at night and it starts and runs fine. when I go to work and let the engine cool I start it to go home and the truck will run rough and some times even die. It idles just fine but I cannot get above about 40mph. I am getting several codes. 1211, 1212, 0340, 0603. I cleared the codes and was driving today. the truck acted like it miss fired but did not die. Got code 0603 again. Any ideas? Checked the oil level it is fine. I did just have to replace the turbo back in the 1st of january and had the dealer do it. could it be related?
