batteries dead after a few days

Ok, so my truck, 99 f250 4x4 PSD extra cab was vandalized and the wirring harness to the 6 speed manuel and manuel tranny was ripped out. took it a shop I wish I never would have. In short they "Built me" a new harness. Now my truck has dead batteries after a few days. both batteries check out fine. I placed a dmm in line with the negative lead a battery ground. i opened the door and shut it and watched the amps drop down to about .05. So why are my batteries going dead. Also since then my Edge keeps thowing some sort of PCM codes like PCM is not responding. HELP WTF

Just to clarify is that .05 of an amp or milli amp

.05 A is normal, did you disconnect the other battery when you hooked up your meter? Also, check for draw from the alternator and starter, check the cables are in good shape and clean and test the alternator.
