Question No power after i set my SCT tuner back to stock

Last year i bought an SCT programmer from Innovative Diesel with their Xtreme Innovative tune flashed on it and me being eager to see what kind of snot it would give my truck i put it on and threw it up on that highest setting. While i was drivin down the interstate it basically made my truck hiccup really badly, like a pretty loud bang and then just as fast as it happened it would return to normal. It did this on 3 different occassions. so I had the custom tunes built for my truck and "ever since" i start running them Ive had ridiculous white/blue smoke on start up that clears up when warm. Its definitely fuel burning not oil, it burns my eyes terrible.
Anyways I set it back to stock the other day to see about doing some diagnostic work on it and I couldnt do over 40 mph with it. It revs up fine but it has no power and will not build boost at all. But with the programmer back on it, it runs fine. So basically that SCT is like life support for my rig right now. Anybody out there have any clues for me???
