Wierd noises coming from my truck

Well sorry I have a lack of information, it is kind of a mystery to me.

2000 f350, 6 speed, single disk southbend clutch and an edge programmer

Tranny problem, I seem to getting a wierd rattling noise from my tranny, i can't feel it in the shifter, it makes noise when im in gear, out of gear, clutching but seems to go away when I am hammering down. I look underneath the trucks and there are no major leaks or things hanging off of the truck. It seems as if they syncro has been going in 3rd gear for a while so I am unsure if that is the problem or part of it. A mechanic buddy is asking around for me but he said it sounds like the noise a bearing makes when it goes bad.

Turbo noise: I am getting a loud noise coming from what sounds like my turbo, when I go to WOT I hear it worse and worse but I haven't what it is, I quickly checked all of my boots on the turbo and intercooler and they all seem good except for one. Not that its not tight but there is a light of black substance build up around it on the intercooler, not sure if it is soot or not, it is really thick like dirt.

maybe your throw out bearing is bad. not o good with tranny problems. just a thought

Problem is i did the new clutch less then 5k miles ago and I am pretty sure I did a new throwout bearing so it shouldn't (the key word) be bad.
