Need opinions on what i should do about rust

I have an early 99 f350 with 180k on it. Right now it has some surface rust on the frame, the body has some rot issues though, the bottom of the passanger dpor has slme rot in the inside, the passanger rocker panel was rotted that i kicked a hole in it by accident, and the passanger cab corner is in pretty rough shape, i could probably kick through that too. Also the paint on the rough is starting to bubble pretty bad near the cab lights. I currently dont have the money to send her to a body shop all though id like to, i was wondering what would be the most cost effectice approach to "fixing" or "preserving" my truck.

-TS 6 Position Chip
-6637 Intake
-Diamond Eye 4" Turbo Back Straight Pipe
-33" Nitto Trail Grapplers on 18" XD Diesel
-2.8" Leveling Kit

cut out replace with sheet metal, weld it in, bondo, sand, primer, paint with the Advanced auto parts rattle can truck bed liner! Awesome SH!IT

What do you think i should do about the roof? I thought about doing that on the bottom quarter of the truck.

I have the same thing on my roof, sand it down to bare metal, skim coat with bondo(If its not rotted through), sand, primer, paint!
