Terrible fuel mileage

Ok.....so the past couple of months my fuel mileage has gotten a lot worst. I have not done any modifications since or right before the problem occurred. I was running bio-diesel that i was making in my shop. My buddy made up a batch and I ran it and he ran it in his 03 duramax. Thereafter my water in fuel light started coming on but doesnt stay on. It will light up for a few minutes then cut off for five or so then keep repeating. I changed my fuel filter and it had some crud in the bottom of the bowl. Is this the problem or is it something else? I think im gonna have to remove my fuel tank and get it out but i aint sure if water in the fuel would make my fuel mileage go to crap!!! Any suggestions??????????
