Short Bus Question

If I want to charge my battery(ies) I have always hooked the charger up to the pass side battery. But I understand that one is dedicated to the glow plugs and the other powers the starter. So, am I charging both when I hook up to one? Or do they need to be charged separately?

No, no, no, there's No GP battery and "start" battery. They are Both in Parallel, they charge & discharge together. What you're doing, by connecting to the pass side only, is actually charging them both at the same time

You can charge from either battery actually. Since they are connected and all...

Jump starting you are better using the passenger side, as its closer to the starter so there is less cable the power has to run through, though you can use either one without damaging anything.
