ts chip question

ok so after driveing home from work last week my truck wouldnt shift into 3rd took it to a shop the next day and they said the shift silonoid was stuck on and thats what was causeing my problem so i have the shop rebuilding the tranny with all new high performance parts but now my question is since i hae the ts 6 position chip do i need to have it reburnt or should it still run fine

since i the time i installed the chip ive added afe stage 2 intake and the afe bladerunner intake manifolds (blade runners not installed yet going to dot hat when i get the truck back)
