If they havent been done, injector o-rings are a good place to start. Theres not really much to tune up. Just the normal fuel filter change, oil change, and air filter.

Not much to do in the way of a tune up on these things.
Did your problems start recently(6mos.-1yr ago)?
If so, could it be the ULSD?
Do you run an additive?
Have you lost MPG along with your power?

A little more info would help these guys get you help.

You don't say if you are using a fuel additive with the new ulsd. Try a bottle of stanadyne before you start taking things apart. I live in Vancouver and I have found the fuel is pretty poor quality around here. It made my 2002 7.3 feel like new.

If you havnt changed the fuel filter in a while it will make a difference in performance.
