Clutch
In my truck theres is a slight vibration in the floor but if you push the clutch in it goes away. It has this even if just idling in neutral. The vibration is sometimes a little worse when driving. Is this posssibly from a bad pilot bearing or throw out bearing? The clutch only has 13,000 miles on it and the bearings where new then to. What else could it be or is it just the engine and normal.

Yes it could be any of those as well as a bad clutch itself, you need to tear it apart or take it back to the place that did the work.
